Transform Manager False Success

Using Transform Manager 1.1 with Expression encoder 4.0 sp2 we have an issue where the job succeeds, but the converted video is only a small portion of the original file.  However, if we encode manually using same preset in Expression Encoder the file converts in its entirety.  Any ideas on possible causes and or solutions.
