Separating App From Content

Hello all.  I have a scenario that is either odd, or I'm just missing something right in front of my face.

We have a requirement to implement an HTTP handler for certain types of requests.  The problem is that our customer has another requirement of not having any virtual directories or applications after the host name because of their directory structure.  For example, customer1.example.com will work, but customer1.example.com/content will not.  In this scenario, the content is on a NAS and shared amongst several web servers.  The problem is that because they cannot utilize directory names after the host name, we’re stuck putting the application on the NAS with the rest of their content.  Obviously we would like to avoid this, but the only way around this that comes to my mind right away is to create the website and virtual directory in the manner that I would prefer so that app and content are separated, and then use URL Rewrite to rewrite the URL. 

 

Can anyone think of another way of doing this?  Any ideas?
